ive run acouple of tests and found that everytime i move the java to the bottom and css to the top i experience the following issues 1.) my rev slider is disappearing 2.) my sidebar is disappering
Some JavaScript or other code need to be loaded in the header otherwise it may cause some unexpected issues. For example, WordPress jQuery and the Rev Slider plugin will load their JS files in the header by default.
In you case, I guess there might be JS errors occurred so they stopped working.
If you really need to customize that, I would suggest to find a freelancer to help you out. You can find many good services from Envato Studio.
