The CSS rotation will normally be applied to the text site title only; it will not work on the logo image I am afraid.
In this case, I would suggest using the alternative display for the logo image to be above the menu instead of the side bar. To do that, please go to "Appearance > Customize > Logo & Menu Area Styles" then select the "Only logo above the menu" value for the first option there. You will need to use a normal logo image then (not a 90 deg rotated.)
